+ 1 please move marker "layers" to lower levels, so they are always behind text, and not covering.
Samsung notes does this wonderfully.

I saw and used highlighter there recently. Papyrus even allows you to adjust the "intensity" of its color. It looks like this suggestion is already implemented.

+1 for highlighter. It should be transparent and do not overlap itself while stroke is not finished. Please check highlighter from S-Note or Bamboo Paper to see what I mean.

I would say a highlighter tool, rather than just a yellow marker. Allow any colour we want, but it should act like a highlighter in that it doesn't cover the underlying note (ie: is either transparent or draws on a lower layer than what is being highlighted).
